I have the outputs of the simulation. My question is that how can I calculate salinity flux or transport enters our domain on the strait? Is there any code in the Croco tools? Should we define it on the running time?

No code that I know of, I think is a post-processing step since you need to define a section of your interest abd then interpolate u and/of v to the rho points and finally
multiply for the concentration of salinity or the area of each individual cell.
